Can I use the energyAware Commander with a j-link debugger?

Yes but not all the functionalities are available. When connecting the energyAware Commander to an EFM32 using a j-link debugger some of the buttons will be grayed out. For instances, the "Lock debug access" will be available, but the "Unlock debug access" will not.
